The ها refers to the National Salvation Front.

Morsi threw a fireball [=problem (I think)] on the "wide shirt" of the NSF ....

I know it is literally "wide shirt", but is it referring to the fact that the NSF is made up of lots of parties? Or does it have another meaning?

it may also refer to Othman's- may Allah be pleased with him- shirt but I excluded this possibility because it is usually associated with words like waiving or raising such a shirt I did not notice any indication this meaning after reading the article. In other words, if the writer wanted this meaning, he would have said it because it is a famous expression among journalists.
قميص is used in classical Arabic and in Hadeeths, but it does not mean the current form of shirts. It is something like the current galabia

قميص Does not necessarily mean ( shirt) In c;assical Arabic it in fact relates to any garment. قميص عثمان is an ecample ...and I do not think El- khaleefa Othman used to wear A SHIRT !!! I think قميص here is allegorical هذا والله أعلم

I think فضفاض may be used because such a front is made up of lots of parties (as you said) that created one common ground which is fighting Morsi.
Another understanding is that such a front wears a revolutionary shirt that is too big to its size because its leaders include men of the defunct regime let alone most of its people's force in ground are loyal to Mubarak regime. So, the shirt of revolution is a big size for them that camouflages its hidden goals that appear in the words of their leader every day in TV shows.

loose shirt

I thought of a loose shirt, which is likely to catch fire easily! The President threw the ball in their court but the author opted for describing it as a fireball to indicate how tense the situations is.
