Definitely it speaks about salted herring.
They became brown because they have been stored for too long.
I am not sure but it may have some relation to the so-called browning reaction or Maillard reaction in food products as a result of storage.

В городских магазинах, на самом деле, был только "минтай в томате" и ржавая селедка, обросшая крупными кристаллами соли.

I would say "old salted herring heads" (with brown spots of oxidized oil)
They became brown because they have been stored for too long.

mouldy is also possible. One of the minor meanings of "ржавчина" is mildew. The context here suggests that the herring heads are covered with mildew.

When taken out of the brine, the herring looks "rust-like", so I'd suggest "air-burned" made after "weather-burned"...

i believe some descriptive translation might be handy. But that's what it was. They use herring with other meals, cutting heads off. Father have collected those heads (which looked rusty as they - as George righfully mentioned - have been oxidized without a brin), and they made a soup (yak..) - well, because, they could not afford anything better or it was at the time of famine...
